The molecular knowledge of complex biochemical reaction networks in biotechnology is crucial and has received a lot of attention lately. As a consequence, multiple visualization programs have been already developed. In this paper I propose additional techniques to enable the development of more precise simulations and illustrations to communicate information in a more efficient way. CellPathway is an extension of an already developed illustration system for biochemical processes inside of a cell. A state-of-the-art visualization system is enhanced by a molecular simulation and reaction system and a fully applied collision detection system, which is working at the level of single atoms. Furthermore, some visualization tools are implemented to visually explain molecular activities to a broad audience. The whole system is developed with general-purpose GPU programming techniques to enable real-time simulation of large scenes with millions of atoms. A graphical user interface is implemented to allow the user to import new molecules and to de ne multiple reactions fast and easily. Additionally, the user is able to change both, the simulation and the visualization settings during execution interactively to optimize the user experience. The system is integrated in the Unity3D engine which is available freely in a limited but still functional scope and allows an easy deployment.
